Changing user and password for web ui is confusing.

This is a forward of bug reported on Launchpad:

Right now there is no indication that user name or password used by web ui has changed. Most people will assume that you have to close a settings window to make this change. But in fact transmission changes user/password immediately after you enter them to text boxes.

It was proposed to add an "Apply" button which would save settings made in settings window without closing it.

My guess is that the OP's suggestion would make things less intuitive, not more, because it would cause Transmission to behave differently from other GNOME applications.

For windows that allow the user to change values or settings, such as property and preference windows, update those values or settings immediately to reflect the changes made in the window. This is known as "instant apply". Do not make the user press an OK or Apply button to make the changes happen, unless either: (two cases that don't apply to Transmission...)
